Reinstall Help

OK so I was having major issues (pretty sure it was the rift). I had to do a complete system reinstall OS, P3D etc. I have basic features uploaded so I could test to see if the problem persist. So far so good. P3D doesn't stall and CTD during DEP with the Rift and Flyinside (Fingers Crossed). The bad part is with system setting almost set, my FPS has gone way down (even with same graphic settings as before). Prior to reinstall, I had anywhere from 25-40/90(ish). Now I get around 20-25/40-45. Not sure how to raise the second number back to normal.

OS and P3D on different SSDs

Anybody have any thoughts and how to raise the FPS?
