Also no wakes with the VIVE in P3Dv4.1 and I also don't find any VR-Optimization options in FlyInside.
Hope the next update will solve it. Hopefully before 2019 ;)

I concur, there are no wake efx showing on moving ferries and boats, not showing on the 2d display in the monitor either. I'm also not seeing smoke from the smoke stacks either. Its possible the problem is an effects related issue, not specifically a 'ship' problem. I will pass this on to Dan if he hasn't seen this thread.

I haven't seen VR optimizations checkbox in FI for quite a number of versions. Pretty sure its not there in the latest version unless its hidden and I just can't find it.

I have the same problem. Prepar3d V4.2 Pro/ Flyinside 1.92/ Oculus Rift CV1. When I run native VR in P3D, the wakes are there.
