I am having the exact same issue. Also using a GTX 1080. Are there any log files I can share that might help diagnose the problem?

To be specific, about a minute or so after loading into the simulator, the P3D window freezes, and my Vive goes back to my Steam VR home room.
I then have to force close P3D. I have tested without flyinside and that works fine.

I'm going to use display driver uninstaller to roll back to the previous driver version. I'll report my results here.

The log files should be in the FlyInside folder. Can you all roll back to 368.81 and see if that fixes the problem ? If yes then contact nvidia support and tell them the probs ;)

Just rolled back to 372.90 and the issue has persisted. Will roll back to 368.81 now and let you guys know.
I checked my log file and nothing looks particularly suspicious.

EDIT: Just rolled back to 368.81 and tested, and the issue is still there. To be clear, I have just come back to FlyInside after not using it for a couple of months, so that probably makes it harder to diagnose what's causing this.
Any further ideas? Perhaps a steamVR update is causing it?

It's a strange one ??? If you was using the rift I'd say the win 10 anniversary update might be causing issues but I'm not sure if the vive suffers the same ? Have you recently updated windows? If yes then roll back and see if that fixes it ? You only get 10 days for that now.

I have been on Windows 10 since shortly after release. Its a hard one for me to diagnose because there have been plenty of new P3D, SteamVR, and FlyInside updates since I last played. If it helps, here's some more info of what I'm running:

OS: Windows 10 (latest updates)
Latest SteamVR version (also tried beta and the issue is still there)
P3D v3.4
FlyInside 1.62
GPU: Nvidia GTX 1080 (tried many driver versions as in my earlier post)
CPU: Intel i7 5820K

The problem happens in two ways:
1. P3D will freeze and SteamVR will return to home.
or
2. SteamVR will freeze (the image on the Vive is frozen) and P3D will stutter, but continue to work on my monitor.

EDIT: I don't know if this helps, but when the first type of crash happens (which is the most common), I get the following line spammed in my flyinside log:
DesktopCapture\CaptureSource.cpp 219 Disabling virtual desktop. Failed to load from source

Is there any more info I can give to help troubleshoot? It'd be great to get this sorted so we can fly again. :)

Alright guys, spent the day trouble shooting and have had a bit of a break-through.

For me, the problem goes away when I turn off "always on re-projection" in the steamVR developer options menu.
This of course has the side-effect of introducing some judder and frame-rate loss in the headset, so its not ideal. Perhaps Dan can figure out why this might be happening?

There has been another thread made with the same issue, and he also has a GTX 1080. Might be a problem with that card in particular?
If anyone else is having this problem, can you try my "fix" and report back?
